well there are a lot of seperating methods depending on their species and functional groups. When I synthesize a compound I get naturally some side products. If their polarity is different from each other, the best way is to seperate them by column chromatography using a convenient filling material in the column. There are also advanced devices seperating these components based on their molecular size called GPC or HPLC.
If components are liquids, they can be seperated by distillation easily. You just heat the mixture and collect first the component having lower boiling point then the latter one.
If components are solid then as I said column chromatography is a good choice.
If one of the components is dominant in the mixture you can seperate it by recyristallizaton.
If one of the compounds has a better solubility in nonpolar solvents then you can seperate the poor soluble one by reprecipitation.
