What is the most common problem when air conditioner stops working after lightning struck it?

I have seen a lot of lightning failures. They can be pretty strange. If you are lucky, a circuit breaker or fuse blows. However, I have seen whole wiring harnesses vaporized and I have seen circuit board with major pieces blown away.

Generally, the motors are pretty tough. I would look for fuses, breakers, and any sort of electronics damage.

Most have circuit breakers at the air handler and at the compressor outside... inspect both to ensure they are not blown.

Depending on how solid of a hit your machine received it could be as simple as a "kicked out" circuit breaker (a resettable type of fuse) or as bad as having the moving components in the motors or pumps etc. welded together!
In between the two extremes the electrical surge might have burned up some electronic control item or burned through a circuit connection. First thing to do is check your homes circuit breaker panel to see if a circuit breaker is "kicked out". Second, check your actual AC unit for a "RESET" button and push it! If you are talking about a "central air" system there may be more than one "RESET" button- such as one on the "air-handler" (the fans and/or blower motors) or one on the refrigeration pump motors.
