If by neutral plate you mean having no charge on it, then we would cal it 0V. I don't know where you're gettng that -40,000V is induced in the second, the potential difference between the two is 40,000.

The process is for the "neutral plate" to be connected to a grounding wire while it is moved into position by the static plate. Then the ground wire is removed. The newly charged plate may then be removed and the process repeated.
Though I believe in reverse entropy, energy is conserved in this situation. The energy in extra charge comes from the seemingly minuscule amount of mechanical energy it took to separate them.
