Get rid of some of the "factory farms". The animals' wastes run downhill and go into the streams
Firstly by imposing stricter discharge consent limits to industry, encouraging wastewater treatment plants by subsidising costs of good practices, supplementing research at universities and institutes, introducing wastewater treatment plants that specifically deal with water from the natural water body - these would have to be government funded (ie: tax-payers money, but I wouldn't mind).
Then there are in situ practices that could be employed: skimming, dredging, bank protection, floodplain conservation, groundwater recharge.
Finally to polish off most other aspects you could create no-navigation zones, nature reserves, supplement river discharge with impoundment water, improve nutrient management schemes.
There's just so much work to be done!
