I really wanted to know whether it's something physcological that makes us either upset/happy/confused when we listen to music...

Music affects us so profoundly because it communicates at the level of fundamental emotion. We use words to communicate but often they fail us because we cannot express our feelings- many men can't even tell their partner they love them! Music provides an emotional communication beyond words, it can reduce us to tears because it tells us what we have lost and can never have back. It maybe that this is made worse becuase we are not even consciously aware of what we have lost. For me the English composer Vaughan Williams in "The lark ascending" reminds me of my mother, my childhood, the countryside and those who have gone before...

There are some songs , as you are listening to them, that instantly bring you back to your good old days. Maybe one will remind you when you were 10, just learning to ride a bike or hanging out with your pals and that certain song you all loved ( or made fun of ). The song instantly takes you back in time to the time you first heard it, which was a simpler and easy period of your life. There is one song that almost brings me to tears ( and I'm a man ) every time I hear it.
Desmond Morris in his book "The Naked Ape" provide an analysis of human beings from a zoology perspective.

He hypothesizes that one reason we are often soothed or entranced by a steady beat is the similarity to your mother's heartbeat during our time in the womb. Naturally then, music is seen as more chaotic and stress-inducing when it does not adhere to a steady beat.

Also, because of our massive brain capabilities when compared to other animals, we have learned to place much more value on creative aspects of life (like music, art, architecture, literature) that are not directly responsible for evolution of our species. We appreciate these arts for what they convey emotionally, and accept their meaning without analysing them from a "fight or flight" standpoint.
No one really knows. It is a direct brain function and reaction (knee jerk) that can work with or without psychology in play. Psychology certainly amplifies the brain sensory reaction.

In music theory they define Majors as happy chords and Minors as sad chords and Diminished as scarey or frighetning or tension chords.

Composers for movies know what they are doing when they write their scores. They know the theories and how to influence your mind to make a happy or sad or tense scene more intenstive.

Tone is used in meditation (Ohmmmmm) and in religion (chants and chorals).

It is unclear to me if "tone deaf" people are affected the same way. I've never done any research or experiments on that aspect.
